Does a TMS run natively on IBM i, or does it have to sit off the box?

Several transportation management products do run natively on IBM i. TL2000 was built for the IBM System i and later gained a web edition layered over the same application using Profound Logic's Profound UI. Varsity Logistics describes ShipSoft as built for the IBM i, and AR Traffic sells its rating, routing and audit modules for iSeries environments. So the honest answer is yes, and the more useful follow-up is which capability you actually need on the box.

Answer

The practical split most carriers land on is hybrid. Dispatch and rating stay native because that is where the correct, hard-won logic lives and moving it carries genuine operational risk. Rate shopping, document capture, driver mobile workflows and analytics go somewhere newer because those are additive and can fail without stopping a truck. Decide which side of that line each capability belongs on before a vendor decides it for you, and ask any vendor claiming a native IBM i product to name reference accounts on your IBM i release.
